However sometimes when the car is shut off and turned back on my factory rear speakers and sub quit working. Then it won’t work the factory rear speakers won’t work until i unplug and re-plug in the Molex connector on the sub. I sent the original sub back to the company I bought it form and they sent me a brand new one. Guess what it seems to do the same thing. Any advice for me?

Take it back to the shop that did the install and have them install a high to low level converter. You are experiencing an impedance issue. Ideally, this is the converter (or type) you are going to want installed.
